Cregan agreed to be Aegon the Younger's Hand of the King in exchange for something far more sinister than the history books say... he did it in exchange for Jace's body. Therefore, when Cregan arrives to the Red Keep for the Hour of the Wolf, Jace's corpse is waiting for him in the embalming room (where Viserys' body was prepared for death in season 1). Luckily, because of magic, Jace's corpse hasn't quite decayed, and so Cregan is able to give his former lover a proper send-off. It's up to the author whether or not that magic brings Jace back to life.
