I’m glad you’re giving this a chance. I will admit that some of the confusion is partially due to the fact that I don’t like to just lore dump everything all at once. I don’t think it’s fun to read and I personally like to have a chance to piece things together. It is also probably cause I’m trying to write a time travel story and those tend to just be more complicated. But if you do get confused about something, please feel free to ask me questions. I am more than happy to help explain what I am able to with what’s been given so far (and it will help me know what might need to be written clearer).

In that part they were about to escape to the end and XD appeared is that before they got stuck in the end? Why did they say the green sent everyone in that scene does that mean green(or dream) has control over everyone in the future?

Ok, so I'm going to answer things as best as I can without revealing stuff that you might've not gotten to yet (I'm gonna run on the assumption that you're at Chapter 7 since you reference something from there) and if it's something that gets touched on in a later chapter I'll try to point out specifically which chapter.
On the whole how they got into the end, that is exactly the scene where they are about to escape to the end and XD appears. (pretty much anytime you see a line of ---- that's me trying to let you guys know that we're moving between timelines. Sorry if it wasn't super clear). Also yes that scene is actually right before they got stuck in the End. (I could go into more specifics on how they got there but most of the answer is just I took how you get to the End in the game and put it here).
I'm gonna be honest, the main reason why they all have glowing eyes is cause I thought it would be cool, kinda like how I decided Michael could switch between looking human and looking like a pig humanoid. The legit reason is that their bodies had to adapt to being in the End and one of the side effects was being able to make their eyes glow. It normally is only a temporary thing and shows up when they are trying to be intimidating or angry/stressed, but Tubbo's also shows up whenever he's doing magic (which is common for all magic users not just people from the End). It's something that hasn't really come up yet in the story cause I haven't found a good spot to really put it yet.
You are correct that the End is friendly to the four and while it is connected why Ranboo got the end prince title, it's more that they got permission from someone very, very powerful to be there so they are treated as guest/residents instead of intruders. The End is also very large and very empty so the likely hood of accidentally running into anything, let alone anything dangerous, is extremely low.
Yes, Green does have a way to control people in the future but not everyone (Quietly gonna gesture back at Chapter 7, specifically the section Tubbo was reading in the flashback that mentions the 'Lesser' beings). They had just meant 'everyone' as in everyone Green has control of.
No, you're questions are not annoying.
Dream's role in all this is complicated, but I can comfortably say that Green is a big bad here and that Green is connected to Dream (It is fully revealed in Chapters 10 and 11, and it's also in the tags up top).
Tommy's eyes are supposed to normally be a grey blue (they used to be a brighter blue but then exile happened), but they glow red. Like Tubbo's eyes are supposed to be blue as well and only glow green, but I apparently keep forgetting to mention their normal eye colors. (It's definitely something that I'll have to make sure to fix and thank you for bringing it to my attention). As for why those two are red and green: it's cause I feel like those colors are suit them the best, those colors are important/reoccurring in the story, and Ranboo's normal eye colors are red/green and I like the idea of them being visually connected like that.
