The shrine of resurrection was supposed to take a body of one recently dead and bring them back in about ten years time.
The problem was the demon king had a moment of lucid dreams. Buffing a guardian to hit with gloom instead of malice before going back to sleep.
Zelda, Impa Purah and Robbie all had found the knowledge about the shrine. So when Link was hit by an unusually strong guardian blast, they brought him to the Shrine. On their way, a twig fell from the sky. Its bark was pure white with golden leaves. It landed on Link's chest but no one noticed.

The Zonai Reconstruction and Cloning Facility (Z.R.C.F.) did scans of the body. It was badly poisoned with (the un cure able) Z.R.C.F. would have to remove all infected flesh before replacing it with pure material. Z.R.C.F. was glad it had soul catching runes covering every wall. Because this target is going to die before it can be brought back.
But with the current power levels. It is more likely that there will just be a soul trapped for all of eternity. Not good.

The prime directive has activated mana banks refilling at an extraordinary pace. This must be HIM. Finding backup data banks for use in emergencies… backups found in all 10 different locations… all corrupted… cause of corruption… unknown. The prime directive is still active.

Z.R.C.F. was able to collect some DNA from the target and put it in temporary storage. Before all the flesh was destroyed. Z.R.C.F. was confused by the branch and didn't understand its purpose. But put it in storage as well. It quickly broke contentment towards the sky. Thankfully it went around the runes and didn't break through them. Deconstructing the rotten material was going slower than expected.
King Rhoam Bosphoramus Hyrule was dead. His ghost was going to go find the place they took that FAILURE of a “hero”. He plans to HAUNT him and yell at him for the REST of his miserable little LIFE. He had found the shrine. But the shrine is soul resistant and he can't get in yet… He looked over at the shrine and the strange tree growing out of it. With golden leaves that glow during the night and light pink bark. It was not in the reports, the same reports that say the doors would open in 5 years time, 10 years after they closed. But he can wait; it's not like he can die again.
Purah was excited because the day was soon. The shrine should be opening within a month. Robbie and Impa and herself were going to camp outside the shrine until it opened. They would have to be on the lookout for Yiga for they were attacking at an all time high. Probably because the hero would be waking up soon.
They got to the great Plateau and were met with a golden barrier walling off the entire place. Invisible until they got too close . They couldn't even get close enough to touch the wall. They sadly had to go home when they ran out of supplies three months later. The barrier hadn't faltered even for a moment during the time they were there.
Purah decided she would visit again every few months only to find the barrier still there.
The king had been expecting the door to open any time now.Yet it wasn't. The tree had grown bigger. And the bark was darker now, actually pink. He had seen the Impa Purah and Robbie outside the strange wall. He didn't know how it was made because the power it was made of was not emanating from the shrine. It was coming down from above.
Zelda had no idea how long it had been. The only scale she had was the regular pain she could feel in her lower gut each month. She was grateful for the dragon that was sharing its power with her. For she would have ran out long ago otherwise… She had no idea which of the three dragons was helping her. She also didn't know any of them had a light affinity. But she was also way too tired to care. Maybe Hylia herself was granting her power. But why now and not before?

Z.R.C.F. had removed all rotting material from its target. Now to use the DNA and formulas to recreate the body… the long term bio storage seems to have rotten… the formulas are destroyed… using flesh left on target to create formulas… there are no muscles… there is no blood… where is the brain… the gut is missing… Fat. Eyes. Nervous system. They are all gone… all it has left is… bones. A branch that doesn't fit. And a soul to use as a template and then stitch in… this is an issue. No formulas can be created.
The target would come out without any flesh…

Z.R.C.F. was glad that this target had a strong connection with nature. And had intrinsic magic to go with. That was probably why there was a branch. For using that magic it was able to use the branch to bind the bones together in the correct orientation. While also being able to bend them as joints allowing for full motor control. Z.R.C.F. was also able to encode the target's DNA into the branch used for the purposes of increased soul binding, better magic control of the material, and DNA storage if the target needs the services of another Z.R.C.F.
Purah, Robbie and Impa have stopped trying to visit the shrine. They have begun to wonder if they got Link there too late or the shrine was broken, corrupted, or if Link was just caged by the golden barrier and couldn't leave.
(They would do their own things as they would in the original timeline.)
The king continued to wait. The tree's bark seemed to get darker with every blood moon.

The body is as fully functional as currently possible. Now just to sew the soul back into the body… the body can't support life… normally all that is required is to put a temporary tattoo over the heart of the target. And chain the soul into the rune. The heart would then pump the soul into the rest of the body making it have an easier time sorting the soul limbs into the correct parts of the body and the tattoo wouldn't be needed after a few years. But this body can't support life. The soul doesn't stick.

engraving the tattoos into the bones works… the work was slow… and must be done covering every single part of every bone in order to work… and it must sort the limbs of the soul manually… Thankfully extra magic has been flowing in from both the prime directive. and an unknown source which seems to provide Some light magic at a slow pace consistently during what the clock says is day. But occasionally some sort of red magic comes in as a flood during the night. That one is particularly useful for dealing with life and death for some reason.
Impa had long given up hope that Link would return for it had been 74 years since they put him to rest. She knew Robbie was working on making a forge to craft new sheikah technology. And Purah was figuring out age technology. The chocos she had used it on either aged up to dust or aged back into the egg. Which then melted. Impa herself was taking care of the village. Her granddaughter had just been born. She had no idea what was happening with Zelda.

There is a new error… that it has never seen before. On the left side of the chest there was a hole through the bones… it fixed that easly… but the soul rejected the new bone pieces. And wouldn't stick even when the strongest runechaines were used… it decided to remove the offending pieces of bone. Which worked. The soul wasn't complaining anymore… it didn't like leaving the wound that obviously is why the target was brought to it un-fixed… but it didn't know what else it could do. The hole wouldn't cause any future inconveniences so it left them alone

The soul has settled… the joints work… the traumatizing memories are locked for safe recovery they will slowly trickle in if the target desires… percent of memory locked… 98%... that is the most locked memory to date… memories left unlocked… how to cook… how to fight. Error that is a traumatic memory. lock the memory up… the memory unlocked itself instantly…

Failure... it seems that encoding the knowledge of this action is not possible. It should be possible to encode the knowledge just of where the joints are. And have the target to re-learn how to walk... successful.

If Target desires they can learn to speak any language but currently doesn't know how it will never sound perfect in most languages. Target understands all known languages.

Zelda was so tired.
But she needs to stay awake.
She had no idea what was happening outside. Was Link awake, or was he gone for good? She did not know.
And she had lost track of time long ago when the pain had stopped happening.
