Bee's voice is wrong and had been replaced by a device that let him communicate with beeps. His eyes are also wrong, and were replaced with others that had circular shutters and were cyan and weren't as expressive as his original ones.
When Bee falls into the cybermatter, not only his voice box is fixed. Something else is too.

In the middle of rewinding through its memory, it received another ping from Three.
Confused, Murderbot sent a ping in response, expecting a message or another form of communication. Instead, it received nothing but a short burst of three pings, clearly some pointed reply, although Murderbot didn’t have the faintest idea of what it could mean. It sent back one more ping as if to acknowledge, and then there was silence.
‘It has been doing that this entire time.’ ART said through a private feed connection between it and Murderbot. Murderbot tried to see what was happening with its leg, but couldn’t sit up enough to get a good look.
