Summary
After Samaritan fell, Team Machine went back to dealing with Numbers, though they weren't so many anymore, since the Machine had more assets. In the meantime, they encountered magic...
It turned out the magical world had infiltrated the one they knew, and there was a reason why the Machine couldn't find Samaritan's avatar, the little boy. -

Summary
As seen in S5E04 (simulation #6741), the impulse to shoot Reese was sudden, and Shaw followed through. Yet, when she rejoined the team in reality, she never once raised her gun toward Reese.
Samaritan and its operatives spent nine months painstakingly trying to turn Shaw into a traitor.
What did that effort get them? A spectacular, total failure.
Shaw had approximately one week to process nine months of trauma before diving into new battles. We know this because in the safe house in S5E10, she says, "I'm back a week, your cover's blown." (Of course, we all know Finch's cover was actually blown because he broke character and bought two cups of coffee instead of his signature Sencha green tea.)
I believe there's so much to explore in that week.
So, I've decided to write a story about it. In this version, I'll attempt to tackle three central questions:
1-How did Shaw overcome the impulse to kill her teammates?
2-After nine months and 7,000 simulations, a huge emotional gap exists between her and Root. How does this gap affect their interactions?
3-How can Root and Reese both survive? -

Summary
This is a continuance of Veins of the Machine.
Root chose to maintain fairness in her relationship, keeping the Machine from interfering in the dynamics between two humans. Even in the face of hardship, she preferred to face things in a human way.
An elevated moral standard has a side effect—it makes a killer more prone to dark thoughts about their own life, sometimes without realizing they are sinking.
And those who love her must choose between saving her and respecting her—or find a balance between the two.
