He regretted surrendering his crown to his ungrateful niece. He regretted marrying her. He regretted letting her place Harwin Strong’s children above his own—if Aegon and Viserys were even his at all.
His eyes searched the sky for the great green beast, but it had already vanished beneath the waters of the God's Eye, taking its rider with it. Bitterness and fury gripped the Rogue Prince. Everything he had done—everything he had sacrificed—had been for the honor and glory of House Targaryen. And for what? So a drunkard or a spoiled child could sit the Iron Throne? His House had been reduced to a shadow of what it once was, and history would remember him as nothing more than a consort—the lapdog of a whore queen.
He closed his eyes, awaiting death’s cold embrace, and in that final instant, he wished—if only for a moment—that he could do it all over again.

“I said, you are not alright,” Achilles hummed, fiddling with his cane. “Lie to others about your condition if you must. But remember one thing, boy, you cannot lie to yourself.”
Before Desmond could say anything else, the elder was gone, disappearing into the recesses of his own mind. But Desmond honestly couldn't tell if Achilles had been talking to Connor...
...or to him.
The mission to rescue Desmond from Abstergo in ACII fails, and he is instead made a prisoner and slowly loses his mind to the Bleeding Effect, only to be saved by some unlikely heroes.

Summary
Desmond Miles really did mean to save the world from the sun's solar flares. That was what he thought he was doing. How was he supposed to know trauma would mean his wish for the Eye had changed? How was he supposed to know that when he touched it, he would end up in 1190s Levant instead? How was he supposed to know he would drive Altaïr Ibn-La'Ahad mad with the need to adopt him?
Whatever Desmond Miles is, whoever he is, Altaïr decides he is an Ibn-La'Ahad and therefore he is an Ibn-La'Ahad. And this Eagle of Masyaf will alter all of history if it means giving his new little brother, his new son, his new family member everything he had ever wished for.
The rest of Masyaf must deal with their Eagle being an overprotective parent.
