Raphael comes to understand that Magnus usually summons ice cream for Alec when he’s having a particularly bad day. And obviously, with Magnus gone, his main source of joy and ice cream is gone. So, Raphael sighs a little and offers Alec his company instead, which the shadowhunter gladly accepts.
And then, the next day, he shows up at the apartment with a tub of vanilla ice cream – he figures Alec likes things plain – and shrugs off Alec’s gratefulness because really, it was just sitting in his freezer and he didn’t like vanilla at all.
Or: Alec's soft spot is ice cream; Raphael's soft spot is Alec.

It was no secret to anyone that Magnus Bane was one of the few warlocks who had no desire to find himself a dragon. But only a select few knew how much Magnus had once wanted one, or how his excitement had faded with each passing decade when he didn’t find the spark of the bond with any dragon he met. After a few centuries, he gave in to the belief that perhaps there just wasn’t a dragon meant for him out there.
His friends insisted he was wrong. Warlocks weren’t meant to be without a dragon, they said. The fact that Magnus had lasted four hundred years without a bond was something of a marvel to the world. No warlock had gone beyond three centuries without finding one. Warlocks and dragons were meant to bond. It was how things had gone since the dawn of time.

Alec is still standing just to the right of him and Magnus gestures fondly for Alec to join him on the plush leather seat. Alec smiles at him softly, evenly, and Magnus is helpless against returning that smile just as fondly even though he usually keeps himself sharper-edged here at his court.
And then, keeping his lover’s gaze, Alec drops gracefully to his knees in front of Magnus and Magnus’s breath catches sharply in his throat. Alec, however, just stretches up a single hand and gently rubs a soothing thumb over Magnus’s velvet-clad knee as though in one action he hasn’t just overturned thousands of years of tradition and practice.

It surprised the world that Magnus Bane, fashion designer and one of the most sought out bachelors, all of a sudden appeared at a gala with a mating bite. And because Jace, Izzy, Clary and Simon are good siblings and friends they try to comfort Alec because they know about his feelings for Magnus. They all go into protection mode to make Alec feel better about everything because obviously he isn't the one who's mated to Magnus. They would have known if he had been, right?
Well... sometimes, the people around you don't know everything about you and it is possible that some secrets aren't revealed until it's inevitable.
