Summary
After Sonic's friends head out on their own solo-journeys and Dr. Eggman decides to retire, Sonic struggles to find a new purpose in his life during these times of peace and loneliness. Desperate for distractions, he starts seeking out thrill and getting into one mess after another until he eventually ends up back on Starfall Islands while stalking a shady group of "treasure hunters". Due to a series of unforseen events, the whole group gets involved in a major explosion, with Sonic becoming it's sole survivor.
The hero once again has to deal with being injected with Dark Gaia - while the last time it happened, the evil energy was unable to breach his mental defenses - but a fragile state of mind and years worth of unresolved issues which have all built up ever since then make this an entirely different case.
The weight of the past will eventually catch up even to the fastest thing alive.

He had been left floating inside long after "The Biggest, Most Awful, Most Terrifying Event in Human History", while the supposed purpose for his creation was to help bring the world to despair by Junko Enoshima originally, Chihiro Fujisaki had different intentions in mind, wanting revenge upon humanity from taking away the life of his beloved mother, and didn't see SONICFAN useful for his plans.
Sometime later, members of the Future Foundation go searching through previously-stated laboratory, trying to find any remains of it considered useful.

Shadow is a supervillain. He is Ultimate, one of the worst in the city. He deserves the death penalty before he deserves fondness and affection, but he gets exactly that when he indulges the vigilante Phantom, also known as Sonic.
He also doesn't deserve a family, but after one of the heroes kills Sonic, Shadow finds it impossible to abandon Tails, Sonic's remaining family.
And he definitely doesn't deserve a second chance to make things right, but the universe seems quite insistent on giving him what he doesn't deserve.

Inevitably, their paths cross yet again on one fateful evening, and they pursue a tragic thrill-seeking love affair. Despite knowing that this relationship didn’t make any sense and was morally wrong, Sonic can’t bring himself to break things off. And despite their bitter history, Infinite would prefer to have his company than be all alone. Both try to continue this shameful affair, as they are just two lonely people trying to hate themselves a little less. Only time will tell if this relationship will last.

Following the late Robotnik's final orders for him, Stone wages war against the entire planet with the two robots Robotnik left him and a jackal called Infinite who made a deal with Robotnik as his generals. The three of them use Robotnik's Badniks and recruit disillusioned members of G.U.N. to their cause, and soon, the Eggman Empire begins spreading across the Earth.
When the war begins, Sonic is killed protecting Tails. This event causes Tails to spiral. He makes weapons for the remaining member of G.U.N. who are standing in opposition to the formation of the empire. After a fight with his remaining family about what he's doing, Tails runs away to fight in the war himself.
Shadow's likeness is being used by Infinite to fight on the frontlines. G.U.N. encouraged Shadow to remain hidden until they could put a stop to the simulacra, but Shadow cannot sit still for long. His dreams are haunted by Sonic's memories, a consequence of the time they were connected by the chaos emeralds. Shadow leaves hiding to fight his doppelgänger, and he continues fighting in the war to fulfill the last wishes of two people who were very important to him.
