Splinter wasn't always an attentive parent and Raphael hasn't forgiven or forgotten it, even if his brothers seemingly have.

Loyalty won’t even be a question, because regardless of what I ask of you, you’ll cling on solely for the faintest possibility of recreating the pleasure you’ll experience tonight.”
Leo took in a breath. “Why are you telling me this?”
“Because even if you know, you won’t be able to fight it. In a matter of hours, you won’t care what I’ve done to you, so long as it means that I’ll do it again.”
or, while captured by the Foot, Leo's mind is experimented on. He is manipulated into feeling an artificial dopamine boost when he follows orders – specifically, when following the Shredder's orders. It doesn't take long for things to turn from bad to worse as the euphoria of total obedience leaves Leo wondering why he ever fought back against Master Shredder in the first place.

Summary
After a devastating defeat by the Shredder during the Kraang invasion, Leonardo is captured and subjected to the dark machinations of the witch Kitsune. Bewitched and scarred, Leonardo is made to believe that the Hamato Clan is the architect of his suffering, convinced they are responsible for years of psychological and physical abuse. When Raphael, Donatello, and Michelangelo return to New York, they are horrified to find their presumed-dead brother now a vengeful and far more powerful adversary as the chunin of the Foot Clan.
