Summary
Sam Flynn, while looking for his Dad, falls into the Grid earlier than the movie, at age 11. After being caught by Rinzler, Sam mistakes Clu for his Dad, Kevin Flynn. Clu thinks he can manipulate Sam’s User powers by pretending to be Kevin Flynn, so he goes along with this.
Clu does not know what a child is.
Meanwhile, Rinzler is dealing with the overwhelming instinct to protect Sam at all costs, and Sam exploring the Grid with no comprehension of danger.
I view Kevin Flynn, Tron/Rinzler, and Clu as like brothers, so this is basically Sam Flynn getting to hang out with his weird uncles.

Summary in simple words: Section 31 wants Leonard. Leonard wants Jim. And Jim, well, Jim wants people to stop taking what’s his.
Not so simple words: Leonard knows the serum he used to save Jim from death has the potential for Universal Armageddon, and he's not the only one. Starfleet Intelligence wants the formula, but Leonard's a stubborn man. He's not about to hand that power over to anyone, not even if he's being ordered to. Lost from the Enterprise and everyone he cares about, it's up to Leonard to stop the rogue agency known as Section 31 from destroying thousands of lives, and changing the galaxy forever.
Takes place between Jim's resurrection and the beginning of the 5 year mission at the end of STID.

John isn't quite sure of his role in the new and fragile team he's ended up with after getting used to being assigned one all these years as a soldier and a shadow operative.
Everyone else seems to fall into some designation or other—leader, strategist, moral compass, father figure, muscle—all of them pieces falling in a puzzle that John can't seem to fill because the others fit better, and the thought slowly pushes him into a frustrated despair.
John spirals, becoming one with the sofa. He doesn't know that something else is wrong with him. Something darker and more sinister.
